If you're modifying your engine beyond the standard specifications a new programmable engine management system is essential.

When you add systems the factory ECU will no longer be able to control the engine with its new potential. For example if you add a turbocharger to a non turbocharged engine, the original controller isn't set up to control the new component. An aftermarket ecu is the best solution.

Aftermarket ECUs

Aftermarket Controller Units; Complete Management Systems

Piggyback ECU or Complete System

You could add a piggyback ECU to complement the original system if you've just added a turbocharger for example. The piggyback unit would control the turbocharger as part of the original management system.
If a major modification (such as an alternative engine) or multiple additional modifications have been added, a complete aftermarket ECU system would be the best option to control the new systems.

A complete aftermarket ecu system will cost more and may require loom modifications but it will undoubtedly provide the maximum programming options to achieve the ultimate performance from the changes made to the car.
